Can’t hurt to update the lens firmware indeed, did that help at all?

Another workaround (cheaper than upgrading your camera) would be to use the Canon EF 100mm F/2.8L IS USM lens (with the EF to RF adaptor) and have a try.

Indeed, this lens uses the exact same flat port that you should have for your RF 100mm (Macro Port 94), and is meant to work very well for Canon DSLR users.

It is meant for the focus unit #2 though – ideally you could borrow that one too, or have a go with your focus unit #3, just to see if the backfocus still occurs.

I’d suggest borrowing this gear and testing it though, as I am not sure it would work well.
